IS leader Taha al-Zoubi, also known as Abu Omar Tabiya, was arrested on Wednesday in the Damascus region.
The arrest was carried out with the help of an international coalition led by the United States.
"Our specialized units, in cooperation with the intelligence services and the international coalition force, carried out a precision operation against one of the IS hideouts," a representative of the Syrian military said in a statement.
Last week, the US military carried out more than 70 strikes on various IS-related targets in Syria. President Donald Trump described the strikes as “revenge” after three Americans were killed in a suspected IS attack earlier in December.
