The deaths occurred in the southwestern Omo region, an area bordering South Sudan. Since the outbreak was detected on Friday, 17 suspected cases have been tested, Health Minister Mekdes Daba said.
There are currently no active cases, according to the minister. Both the African Union's disease control agency and the WHO are on site to support testing and infection control.
Marburg is similar to Ebola and has a mortality rate of up to 88 percent. The virus is spread between people through bodily fluids or contaminated surfaces.
Outbreaks have occurred in recent years in Rwanda, Tanzania and Ghana, among other places.
