Three suspected "narco-terrorists" were killed in the operation on Monday, the region's US military command, Southcom, said in a statement.
The boat was traveling along "known drug smuggling routes" in the Caribbean Sea.
Around 150 people have been killed in US attacks on what the US says are drug-smuggling boats since September, AFP reported.
