The announcement comes after a prolonged dispute with Prime Minister Benjamin Netanyahu, who dismissed Ronen Bar in March, citing a lack of confidence in his intelligence chief.
The announcement triggered mass protests and the dismissal was handled by the Supreme Court.
Last week, Bar then launched an attack on Netanyahu, accusing him of having demanded on several occasions that Shin Bet use its espionage apparatus against government-critical demonstrators.
Furthermore, Netanyahu is said to have demanded that Bar obey him rather than the Supreme Court in the event of a constitutional crisis.
It was known that Ronen Bar would resign, but it was unclear when.
"After 35 years of service, I am leaving my post on June 15 to ensure an orderly process for appointing a permanent successor," he says in a statement.
